Yes; you can use any of the analog inputs in your receiver.

    That wouldn't defeat the purpose?

This suggestion may be a little late, but, look at the Pioneer VSX-92TXH.
It's got zone2 & zone3 outputs. What I've been thinking about doing is use the zone 2 preouts for a 2 channel amp. No need for a seperate preamp.
    It's rated @ 130wpc. The 94 model is 140wpc.
Check Tweeter, & BB(Magnolia) for clearance deals.

Going back to the OP's question,

If I understand correctly, you can connect all your 2ch sources to the 2 channel pre, and all your HT sources to the HT pre/AVR. When listening to 2ch, the HT pre is not in the signal chain; however, when listening to a HT source, the signal has to go through the AVR and the 2ch pre?

That should work fine, IMO. I may be wrong though...

This is mostly correct. The AVR has to be connected to the 2-channel pre because the front speakers are connected only to the 2-channel Preamp.

On a preamp that has an HT bypass you simply enable the bypass and the signal is routed directly from the AVR to the speakers. On a preamp without a bypass you need to select the appropriate input (i.e. AUX) on the preamp and then manually set the volume to some precalibrated level.

Pre: Adcom GFP-750 with HT Bypass
    Amp: Pass Labs X-150
    CD/DVD Player: Classe CDP-10
Interconnects: MIT Shortgun S3 Pro XLR
    Speaker cables: MIT MH-750 bi-wire
    TT:Micro Seiki DD-35
    Cartridge:Denon DL-160

    Thanks for the explanation.

BTW, I'm currently running a 2-channel HT and it works great:
