For a primarily musical system, I say ditch the sub. My LSi9's for most musical purposes dig low enough for me to say that I don't need a sub.
Adding a sub would SEEM to be the expedient thing to do but mating a sub into a rig primarily used for music, well, I think that in theory is a great idea. In terms of execution, it's not that simple.

And I disagree due to direct experience with the LSi9's.
Yes, the LSi9's are adequate on their own for music. With my old subs (Definitive Technology) and without any subs, I was at the point where I was going to replace the LSi series as they were not as clean sounding as I would have liked. The Def Tech subs made things worse and they were removed from the system and sold. Adding LOW DISTORTION subs (in my case, SVS) was one of the better upgrades I did for overall music reproduction. The 9's are cleaner sounding when relieved of bass duties.
Mating one sub with the speakers was not difficult and took about 15 minutes. Two presents different challenges and is more difficult.
Subs provide an added dimension to music. I do not think that I could now listen to music (95% music primarily 'classical', Chamber, Baroque, Jazz with the wife, and some main stream standard rock) with a sub. -
For what its worth
I'll put together a used system which imho will outperform everything thrown your way. This system will be built entirely using www.audiogon.com
Here we go.....

The Intergrated's

Classe' CAP 151 Intergrated it would rival most of the power amp's mentioned.

SimAudio i-3 Intergrated. A newer version of the intergrated I'm currently using with better binding posts, upgraded powersupply. The power rating is very modest.
The Speakers
Polkaudio LSi9's (this is a Polk Audio forum =P)

I've never heard these, but their big brothers have peaked my interest. When I upgrade the current speakers I have the VSA line is one i'll be checking out
The Subwoofer

The REL subwoofers are the only one's I could possibly consider for a music only application.
You said your budget was $3k MAX. Well I maxed it once you figure in some cables such as....

for now anyways use cheap monster speaker wire. It's been my experience that interconnects can have a bigger impact. Those Harmonic Tech's will have a big impact with the quality of source and possible intergrateds.
This system will be much more musical then anything mentioned. You have to decide if you are ok with buying used. This system used will cost $3k. You could save funds by waiting on the Subwoofer and cables. The performance however should rival most $5-6K systems. It will have a high-end sound that much I can assure you. And not Tweeters high end.
