Why is It Clipping!?

My subwoofer just started clipping out of nowhere a few days ago. When I first hooked up the system it was fine. I was running an mtx thunder6000 with my Momo C300.2 amp and it sounded amazing with no clipping. I then swapped in a new sub, a momo MM12 (old), and it started clipping. I figured it was the sub so I put the mtx back in and it is now clipping with that sub too.
I dont wee why itd be the amp since the sub is a 4ohm sub, and the amp produces 550watts at 4ohms.
Wierd thing is, I put a different box in there with two 12" polk DX series subs and there was no clipping at all. The box that is clipping is the momo plexiglass box.
what could it be? someone please help this is driving me nuts.
