LFE stands for Low Frequency Effects. It's the ".1" in "5.1" soundtracks, a seperate channel just for bass.
The LFE input on the sub bypasses the variable low-pass crossover on the sub. Since the "Sub Out" on most (if not all) home theater receivers outputs a signal that is already filtered, you should use the "LFE In" on the sub and avoid filtering the signal twice. Does that make sense?
If your receiver dosen't have a "Sub Out", or if the crossover frequency of the "Sub Out" doesn't work well for you, you might be able to use the L&R Line In's on the sub (if you have Preamp Outs on your receiver). It all depends on the specifics of your setup. Doing so would likely require other settings and adjustments that may be beyond the scope of what you asked.
Hope that helps, and welcome to the forum!

And BTW, here's some more info about subwoofers and bass management.

I'm sure the sub out is a filtered signal. As I said, the best hookup depends on your specific equipment, but connecting your receiver's sub output to the LFE in on the sub is probably the most common hookup.
