I recently bought a PSW 505 and because of the sony receiver could not use the LFE sub input.
Instead, I used the receiver speaker out to the sub then the sub to the speaker (bose bookshelf).
I now hear a cracking sound in the Bose speakers. Any idea why? How to fix?

Check to make sure you're making good contact.
Then replace the Bose speakers.

Welcome to Club Polk Kogog..
Did anything above help...minus the Bose comments?
Check the impedance of both the Bose speakers and the output on the Polk sub terminals...do they match? Are they both the same number??
I haven't seen the back of a Bose speaker in over 20 years so I don't remember if they're all 8 ohm or not...for that matter I don't know what the Polk sub is rated at for that?

LOL, all Bose comments aside you may have damaged the speakers themselves. Remove the sub from the equation and see what the result is. Hopefully we can help you get this issue resolved.
