I got some weird sounds here...

Well, not weird...per se

First thing I noticed is that on certain movies/shows, when there is nothing going on but dialog (no BG music) I can hear a bass tone going at regular intervals. It'll hit for a second, wait, then hit again. This happens during speech and when there's silence.
It doesn't always happen though...

Also, I've noticed that the "s" sounds in words are really harsh, almost like they are emphasized.

Are these normal, or does it sound like more of a connection/setting issue?

On a more serious note, are you sure you don't have a ground loop hum happening. A ground loop can be a pretty low frequency hum and intermittent. I would try a ground loop isolator on your cable or satellite feed.

What is your LFE crossover set to?

Crossover on the sub is 120hz (per Polk tech advice)
I thought that with a sub cable that the crossover is handled by the receiver?

If you're using the LFE input on the subwoofer, yes, it's handled by the AVR. You're probably getting the lower end of the track, scene or dialogue, thru the subwoofer. Crank the sub Xover all the way up, Sub to YES and adjust it at the AVR to 80....work from there.

The "S" issue is called sibilance and that's got nothing to do with the other. That's inherent on the media involved and can be enhanced by a number of things.
CTC BBQ Amplifier, Sonic Frontiers Line3 Pre-Amplifier and Wadia 581 SACD player. Speakers? Always changing but for now, Mission Argonauts I picked up for $50 bucks, mint.

Regarding the sibilance, couple things to verify:

    1) make sure you do not have an EQ enabled that is boosting the highs (turn off the EQ feature if your receiver has one)

    2) make sure any treble adjustments are at "0"

Also, some programming has a lot of sibilance, and the more lively your speaker's highs, the more this will be pronounced.

When did you buy that 605?

It has a documented issue of heat buildup in initial builds that results in random popping sounds. Onkyo has fixed this issue now. When you hear this sound and rear right corner of receiver is too hot to touch then you definitely has this issue. Onkyo will fix it for free, you just need to send this to their service center.

As mentioned above, lower the LFE to 80hz.

Have you run the Audyssey setup?

I don't like using Audyssey because of the layout of my room.
It likes to set the sub to 0db (since I'm in an appt that's too much) I like to turn the sub up to max, and use the receiver itself to turn the bass down.
