Are they run off a Y, or have their own outputs?

the Y connection is made at the amp output - 1 pair of speaker wire going to the front speakers, 1 to the sub

Have you tried using the LFE output from the processor?

I'm wondering why you would use speaker wire hookup, without thed front speakers attached to the sub? How is the crossover applied to the mains with this setup?

I agree, go with the LFE connection.
