YSP-4000 and DSW Pro 400 Questions

So I set this system up in my livinging room last night.
I don't think the Polk remote is having any effect on the base volume, the light blinks and blinks back its volume message but I don't hear an elevation in base output. I can increase the output on the YSP and notice increase base output to the Polk.
I hooked the Sub to the Sub out on the YSP and the LFE on the Polk is this proper? Am I getting double filtering?
Should I hook this Sub out to either the L or R channel on the Polk?
If I bump my sub out cable I get a thumping feedback, I will try a new cable this evening and see if that fixes the problem. It seems as if there is a loose connection in either the cable to the LFE input or internally to the LFE input. I will experiment with this tonight and hope to resolve this problem. Anyone with experience with this or hear of similiar instances please respond.

We have the exact same setup YSP-4000 with DSWPRO400, and are having the same problem(s) (non-responsive gain control on the Polk). Did you ever figure out what the issue was? Was the sub bad or was it the YSP's sub out connection. Or was it a cable? Your response would be greatly appreciated.
