wiring question

Now my question is with my old set up I was using a seperate powered sub connected via sub pre out to back of sub. My new setup is rt20p with built in powered subs, but I'm not using sub pre out on my avr, I'm just using my speaker wire and have speakers set to large with sub set to off on my avr. I guess the question is am I losing and sound quality by doing it this way?

Nope - you have it correct. (anything going to the LFE channel should be redirected to your front speakers.)
