Input Question...CD vs Aux

Is there a big difference between using the Aux input and the actual CD input on the pre amp ?
I mean as far as the circuitry and performance.
I have the Jolida going through the CD input and the AH! 4000 going through the Aux input on the Cary, and while I know that there is a difference sonically between the AQ cables and the MIT cables, am I going to get a different/less direct/lesser sound by using the aux input instead of the cd input on the pre amp ?

Some pre/int amps have either a cd 'direct' switch you can engage, or run the cd input as short and clean as possible, perhaps bypassing tone / balance controls etc.
Your preamp may have a more direct circuit for the cd input, while the other inputs might be massaged a little for tape and other sources. It may simply just be another line level input.

Some preamps also have a direct in or a tape in which makes for a shorter input line/less messing with the signal.Vinyl, the final frontier...
