First time HT setup

I have always considered myself an avid car audio enthusiast. So the idea behind audio is there and I'm not completely in the dark. I have also always had your basic $200 pioneer or sony receiver with some cheap $150/pair towers or a HT in a box setup and considered that my HT. Well recently I got the bug to take advantage of the new digital work and stepped up my HT a considerable amount within my budget.
My current setup consists of:
30" LG slimfit HDTV
Samsung "near-HD" DVD player connected via HDMI and optical audio cable
Denon 787 receiver
polk monitor 40's on stands as mains and monitor 40's as surrounds
polk CS1 center channel
JBL venue series 12" sub.
My first question is with formats. Denon claims the receiver is capable of all these digital sound formats:DTS 96/24 decoding for DVD-Video, DTS-ES Discrete 6.1, DTS, NEO:6, Dolby Digital EX, Dolby Pro Logic II, Neural Surround and Dolby Digital. The thing is when I go through the available audio formats on the receiver all that is available is DTS NEO and dolbt PL II. My question is, for the other formats to be available, do I have to send that kind of signal to the receiver? Reason I ask is, I played a movie that was DTS certified the other day and a new option of "DTS surround" popped up on the receiver. If this is the case, i.e. for the receiver to have these features it first needs to see a signal, what movie soundtracks actually have dolby digital EX, DTS-ES discrete, etc???
Also, EVERY modern day dvd is at least dolby digital, why do I only have the option of DTS NEO and Dolby PL II? Where is regular Dolby Digital?
secondly, i am in the dark as to where to set the cutoff frequency for my small setting speakers. Right now I have my fronts set to large, center and surround set to small, and sub set to LFE + main so low freq. goes to the sub and fronts. The sound was a lot fuller when I set the fronts to large. Anyway right now the cutoff freq to send to sub is 80 hertz. Should I go a little higher or would a little lower get me an even fuller sound out of my system.
sorry if any of this is confusing and thank you for the help. I got digital video essentials but it wasn't that helpful w/out an audio Db gauge.

I JUST figured out how to view things in digital sound!!!!! I couldn't get to any of the digital options, dolby digital, dts, dd EX, etc because my digital output from the DVD player had to be set to bitstream. I wouldn't have figured that out in a million years other than the fact that I was exhausting every menu option possible!
Any input on crossover frequencies? -
I'm not too familiar with the options or setup screen your Denon has as I have the 4306. You should be able to set the crossover for all channels, but you may be able to set them individually like mine. Here is some basic setup to get you started and then from there, use an SPL meter to calibrate your speakers and make changes based on your preferences.
Do the setup manually instead of any auto setup.
-Set all speakers to small.
-Sub = Yes
-Sub = LFE
-Crossover = 80HZ for all. Start here, but adjust to your preference later.
-Set your speaker distances
-Set the EQ if this receiver allows for it.
-Be sure your Audio input sources are at 0DB to start. Adjust each source accordingly with the SPL meter.
