I have a starter setup that includes a Polk CSM center and 2 bose for surround. They are both rated @ 4ohms(the Polk compatible w/8). I'm using a Yamaha receiver that can be programed for 6 or 8 ohms. Should I use the setting for 6 or 8 ohms?

Try it both ways and see what sounds best to you. The 8 ohm setting will probably run a bit cooler on the electronics if you listen at high volume levels.

I believe the 8 ohm setting will make the receiver hotter not cooler when listening at high volume levels.
