Sub stops receiving signal after power down

i have a strange problem with my sub. When I configure the speakers through with the yamaha ypao auto feature, it identifies the sub, sets it to 40hz, fronts lsi9s to large and play lfe only. I change to 60hz and sub to both to include two channel support. It plays great.
After I power everything down for the evening, and fire up later, the sub doesnt play. I have to ypao to get it restarted. Yamaha wasnt much help, said problem is with the sub or track down a local service center. Very frustrating problem. Any ideas.
