new "problem" with Polk Sub

Having problems with my sub. I have the RM6800 satelites and used the Polk method of connecting speakers to sub (speaker sizes at appropriate settings and sub to "none"). I tried the connections and settings before installation as a test and the sub worked great pumping out much power. After final installation it also worked great. SO, I'm feeling good about myself and wanted to double check the speaker sizes late last night and wouldn't you know it, all of a sudden the sub is not doing anything. I have to turn the knob all the way over (MAX) in order to hear the low frequence, but it sounds bad. You can tell its on but it sounds very dull and muffled. Could I have done something with the settings on the receiver to screw it up? Shoulda just left it alone. . .
I've double checked the speaker connections and the settings in the receiver. Frustrated and confused is where I'm at. Am I missing something?
Update: I was going through theHK manual and think I may have made a mistake with the SURROUND MODE button and SURROUND SELECT button. My SURROUND MODE is Pro Logic II - music, (which it has been on since I began testing and installing) however, I may have inadvertantly selected something wrong with on the SURROUND SELECT button last night. I hope that's all it is. Does anyone think that may be it.

Yes certainly try doing the different surround modes. Also if hooked up the ideal "polk method" double check that in the receiver's setup menu, the front L and R speakers are set to "large"; the center and surrounds are set to "small", the subwoofer set to "no" and the crossover frequency is set to 120 Hz.
Definately try using "direct" as well since this will bypass any type of bass processing the Pro Logic II music or DTS NEO 6 will do. Take notice how the subwoofer tends to sound different as you switch between these various surround modes...-Eric

Thanks for the reply Eric. I'll make sure of that and post the results. I'm not sure how to set the crossover frequence yet but I'll read up on it in the HK manual.
