No bass from sub

My system is about 4 years old. I have 2 Polk RT1000p front speakers, CS245 center channel, 2 Polk Mseries surround and a Velodyne CT80 powered subwoofer.
I recently bought a new pioneer VSX-D912 and can't seem to get any bass at all. The lowest setting for crossover on the reciever is 100. My 2 fronts have a built in sub.
I am getting really confused with all the connection choices I have. My receiver has a pre-amp outlet to the sub, which I am currently using. Then there is controls on the back of the sub, that I have no idea what they are for. I set my speakers to small and yes to a SW.
If anyone out there can help this noob, I would surely appreciate it.
