I have the Polk audio RM6600 system with the PSW 350 sub woofer. I have a Yamaha HTR 5460 receiver. I have hooked my front mains through the subwoofer. I am experiencing rattling in the subwoofer. Any idea what it can be ?

are you experiencing ratlling 'in' the sub when you are moving it around, or rattling 'from' the sub when you are playing a soundtrack??

When I am playing soundtracks as well as dvds. It was quite evident when I was playing Jurassic Park. -
do you have the volume all the way up on your sub? on some dvd sountracks, the bass signal will outweigh the performance of the sub at full range and the sub will 'clip'. sub set-up is tough, you may just need to turn the volume knob down a bit on your sub. if it is at a 6/7 o'clock position and it is still doing this, i would contact polk customer service, ken should be able to talk you through it. if it is a rattling and not 'clipping', something may have worked itself loose inside the sub...
