Assuming you mean fix ones that have already shifted, it can be done. As long as the voice coils aren't damaged and the DCR is in spec (measure resistance with a meter) you can use a simple fixture and fix it yourself, or enlist the help of others.

Would mis-aligned magnets cause a light scratchy noise? The noise only occurs at top and bottom of stroke.

Yep. Scratchy noise it is. Welcome to the nightmare
It is actually usually the pole piece that is touching the voice coil.
Another thing that can happen is you can have a damaged spider and that can sometimes be hard to detect by eye but usually it is a crack near where it joins the cone. People have repaired them with Ayleens Tacky Glue. I don't know how successful that is long term.George / NJ
