Marantz AVR Popping and going into protect mode.

I just got a used Marantz 6004 AVR.
I have a BR player and a cable box input, and one output to my projector. The front three channels are pre-out to an amp and the side two are run off the AVR. I used this configuration with a Sony AVR with no issues.
Last Sunday, I watched football for over 5 hours with no issues. Throughout the week we have watched 30 to 60 minutes at a time with no issues.
Today, I ran Audyssey. Everything seemed to work great and the settings seemed good. But since I ran audyssey...every 20 minutes, I hear a loud pop from all the speakers and the AVR goes into protect mode. This happened four times, then I just shut the unit down.
The AVR stays off for around 30 seconds and then clicks back on like everything is normal. The last time it happened I was listening at volume that I could barely hear, so I'm definitely not pushing the unit at all. Plus like I said...the front three channels are amped up.
What could be the cause?
Why would running Audyssey have anything to do with this?

This happened to me with a pioneer elite receiver. what tech support told me was that because I didn't have the front 3 amp sections turned off the AVR was seeing a blown speaker and was going into protect mode. I turned the front amp sections off and never had an issue again. Not sure if marantz is the same but maybe it's something to look into.2 channel:

I had an Onkyo 705 that would get terribly hot when audyssey was on, if I left it on it would eventually go into protection. Never was able to solve the problem.Oh, Listen here mister. We got no way of understandin' this world. But we got as much sense of this bird flyin in the sky. Now there is a lot that bird don't know, but it don't change the fact that the world is happening to him all the same. It was a little hot, but doesn't audyssey turn off after I run the set up? No audyssey is digital processing, it eq's digitally. Analog sources are converted to digital, processed then converted back. Ok, just turned the unit back on and Audyssey was on. So if I turn the Audyssey off, the distances stick?
Or only when the the audyssey is on?
