I have 2 4ohm MM12s. I plan on running them on a jbl 1200.1 amp, which is rated at 1200 watts on 2ohms. Will this configuration work? Is there any downside to having a setup such as this, or should i use a different amp for this???

nah, that'll work just fine... the JBL BP 1200.1 isn't the cleanest amp god ever put on the earth, but it's not the worst either... it's the least expensive amp that'll give you 1000 - 1200 watts of power into a 1 or 2 ohm load and that's a good thing. i've reccomended it to others for use on two momo 12's when on a budget... so happy bassing!

make sure you run 2 gauge power wire for the 1200.1 ... it'll draw a good amount of current.
