preamp output problems

i have a pioneer headunit w/ three 6V preamp outputs 2 for front and back and 1 for the sub and recently i was moving the rca wires around for the sub and from that point on when i turn the volume up to 1 then it makes a loud thump and whines w/ the engine speed and i took the headunit out to see what was wrong and i found that the front output and the sub output are both coming right from the back of the headunit but the rear outputs are connected w/ about a 5 inch cord from the back of the headunit and the rear output is the only one that doesnt make any kind of noise but both the front and sub outputs do. Is there a way to fix it cuz now i have to use y adapters to split the rear preamp signal and i connected both the highs amp and the sub amp to the rear output and now i dont have any of the subwoofer controls or fade controls on the headunit, can anyone tell me how to fix this problem?
