Head unit to amp cables

Please excuse my ignorance but this is my first system with a sub. The head unit I've selected has 6 RCA pre-amp outputs and my 5-channel amp has 6 RCA inputs (but only 5 outputs). Do I connect both pre-amp sub outputs to both sub inputs? Amp is a Polk PA D5000.5.

    Added note: the amplifier's sub inputs are labeled "Sub 1" and "Sub 2".

    Yes you plug both RCA's into the amp and run the one set of speaker wires out to the sub.
