I have a Marantz sr7005 receiver which has two sub inputs. My front speakers are polk LSI 25's and each has it's own sub. I have a Polk PSW650 sub. I have hooked up the 650 to a sub in and have hooked up the 2 LSI 25's to the second sub in (with a 3 way plug). I used Audyssey to set up my system. Does it see the three subs and does it send any bass to the two LSI's subs or (since I set my crossover to 90) does everything under 90 go to all three subs or my 650?

As far as I can tell, your unit only "sees" one subwoofer, despite having two outputs. I assume the output on SW1 and SW2 is identical.
So yes, if your front speakers are set to small and the subwoofer crossover is set to 90, then everything under 90 is going to all 3 subs. If your LSi25 speakers are set to large, then the full range (including everything under 90) is being sent to the LSi25's regular drivers as well.
According to the LSi25's manual, the recommended configuration for your system is Option 2. Instead of hooking subwoofer outputs to the LSi25's inputs, use the preamp outputs for the Front L/R channels, and set them to large. That way each subwoofer in your system will have a different input. The subs in the LSi25s will be producing only the bass for the L/R channels that way, with your 650 handling the rest.
The metal jumper plates should be removed for this setup, but they should already be removed for the setup you are currently running. The bottom speaker-level inputs are for the sub. So you can use the speaker-level inputs for your sub or you can use the preamp input at the bottom of the speaker, but you don't want both getting input simultaneously.
