Breaking in MicroPRO 2000

So I just got my brand new MicroPRO 2000. First one had a broken amp, and didn't really make sound very well. Well, after getting the new new one out of the box, I set it up and did the "room" function to tune it. Everything in this process sounded great. I wanted to hear how it sang though, so I plugged her in and turned the volume to about 7 out of 40. I listened to some classical music (Hillary Hahn playing Sibelius' Violin Concerto in D minor). Then, I listened to a little bit of popular music, starting with some Radiohead and moving toward hip-hop. Well, the instant I got my first "kick," I got a sound from the sub like it was bottoming out. I instantly stopped the music and started doing some research.
Is it possible that this was due to a lack of proper "breaking in"? Is it possible that I did permanent damage to my sub? I can't imagine that I was actually maxing out the sub, because I was listening at relatively low levels (preamp volume knob less than halfway up, sub less than a fourth up).
Running a Parasound 2100 preamp, and I just ran RCA from sub out to the sub. Crossover at 80hz, from the preamp (sub crossover all the way up).
