How do you set up 2 DB1040DVC subs?

Hello,
I'm a first time owner of a set of Polk Audio DB1040DVC subs so be patient with me.
I have a Kenwood BT945U head unit with a Sony GTX1852 2-channel amp and a set of DB1040DVC subs and my questions are simply this:
1- How do you set up these subs? I don't know anything about series or parallel or which one is better but I currently have each sub setup/wired with a short wire connecting 1 positive to a negative while a longer wire connects the remaining positive to the sub box positive and the negative to the sub box negative. Is that correct? I would like to have the positive and negative from each side/end of the sub box to connect to a channel on the amp. The amp is rated to give 185 watts RMS per channel and I would like to have a sub on each channel, I'd prefer not to bridge the amp but if it'll give better sound I'll do it if I can get these subs wired correctly. My old set of MTX Road Thunders only had a single coil but the 1040DVC has dual coil so the wiring setup is different. So if anyone has any suggestions/ideas please feel free, I'm all ears...
Now my other question, I have a whining noise coming from my system and I think it has something to do with the way the subs are wired because it wasn't there with my old MTX subs. I only hear it in between songs right before another song comes on and it gets louder whenever I push on the gas. How do I get rid of it?
