Try it in each location, or buy 3.

Sony XA-5400ES SACD; Pass XP-22 pre; X600.5 amps
Magico S5 MKII Mcast Rose speakers; SPOD spikes

Shunyata Sigma XLR analog ICs, Sigma speaker cables
Shunyata Sigma HC (2), Sigma Analog, Sigma Digital, Z Anaconda (3) power cables

Mapleshade Samson V.3 four shelf solid maple rack, Micropoint brass footers
    Three 20 amp circuits.

Seeing as how you have the JD100, I would try it there first as they respond well to a PC upgrade. That said, every rig is different and your results may vary. I have found that the most significant difference can be had by upgrading all of the PC's.

I wouldn't rule out trying it on the sub as well.

While this might not be the answer you were hoping for. Like some already said, you're going to have to try in each location to see what works best. Different components take to PC upgrades differently, and how your components are working together as a synergistic unit also can vary the results (a PC is part of the chain). Try it in each.

My whole system is plugged into the APC. I'm going to start out with my CDP and if I like what I hear I will do the whole system with them.

    Thanks..

Can you test each component without plugging that component into the APC first? I can't say with 100% certainty but you may be hampering the performance by utilizing the APC. Like I said, each system is different.

Yes I can. I even have a dedicated line from my fuse box to a hospital grade outlet for my system.

Which cord would be better suited for my CDP?

    The Magic or Digital Reference?

I have ran with the digital reference before and they both paired well. I haven't heard or used the magic, so I can not comment.

Although I've never tried a Signal cable power cord, I have tried the Pangea AC-9 and that it sounded well no matter what I plugged it into.

The AC-9 is a real audio deal. Best power cable I have ever tried, although it is huge and you need some room to work with it and route it properly.

I talked to Guy Placette (owner of Placette Audio) yesterday on the phone and asked him which power cable was the most neutral and transparent. He said don't waste your money there.

Interesting response and not what I would have expected. To each his own. My experience tells me something different.

As said above, every system is different so experimentation is needed. I've ended up with upgraded cords on everything, even to the point of installing IEC females to accommodate upgraded power cords on very old vintage gear.

I have both of those cords and would personally rate the Magic as working well in any position, and the Digital Reference as best for the AVR.
