2nd Sub hookup/Calibration

Hi guys, just looking for some assistance in hooking up my new 2nd sub to my HT system.
First question...I have a Yamaha RX-V667 which has 2 sub outs (1 and 2). I assume that I do not need to use a splitter to hook up two subs, I can just hook each one into one of the sub outs, correct?
Second, I have been reading a ton about calibrating two seperate subs. It seems that I should be running the YPAO with one sub connected, then switching subs and running it again, and then firing them both up and make any level adjustments through the 667.
My question is this... when I run the YPAO through with the first sub it asks me to save it or not? I assume I save it. Then if I switch and run it again with the other sub, I get the same option. So if I save it the second time isn't that going to overwrite the first one?
Anyone able to help me out? I have put hours into reading older posts and just can't seem to get this information.

Yamaha RX-V667, Polk M60's in Front, Polk CS2 Center, Polk M30 Surrounds and Rear Surrounds, Klipsch Sub10, Polk PSW111
