Hmmm, this is really basic but check if the tweeter is working. Just want to make sure that it wasn't a "psychological" fix that you experienced.Onkyo 805, RtiA5s, Csi5, Rti6s

My guess then is that the sub and speakers were overlapping frequencies and causing either humps or dips in the response. Try running the "Automatic Polk Room Optimizer (AutoPRO)" EQ setup on the sub, perhaps it will provide a flatter response or even improve on what you have now. Also play with the phase settings as well as the other optimizer settings available to that sub (cabinet, corner, etc).
I also have a Velodyne SMS-1 Sub EQ which provides a graph of the FR on the TV, so I used that feature to measure before and after the Polk AutoPro did it's analysis as well as what changed with each change of the phase, etc. I wanted to try to get the FR as flat as possible without having to use the SMS-1 EQ much if at all. The AutoPro did a pretty good job for my room on it's own, but I still needed to tweak a bit with the SMS-1 for my tastes.____________________

That's the issue right there. With the speakers set to full range, the AVR will only send the LFE channel to the sub. You'll have to manually set the speakers to small and set a crossover point. Try 80Hz for starters.Turntable: Empire 208
